Short outline of the history of investigations on blue-green algae (Cyanophyta) in Lithuanian water basins is presented. Modern classification of the Cyanophyta algae is mostly used. Altogether 161 species, forms, and varieties of plankton and periphyton blue-green algae belonging to 3 orders, 8 families, and 44 genera have been described up to 1998. The data provided for each species includes synonyms, habitats, distribution, and, in some cases, abundance in algocenosis.

Data on the habitat characteristics and state of the single permanently observed population of Epipogium aphyllum Sw. in Lithuania is presented. The population is situated in the Aukštaitija National Park (Ignalina district, East Lithuania). The population of Epipogium aphyllum consists of three sub-populations occurring in 100–110 years-old spruce forest with sparse herb vegetation on permanently humid soil. In 1984 a single flowering plant was observed; whereas, in 1997 the number of flowering stems reached 45. The stems were up to 20 cm high, with 1–3, occasionally, with 4 flowers. Flowering period continues from the middle till the end of July. The habitat is in the forest ecosystem conservation zone of the Aukštaitija National Park.

In Lithuania Aldrovanda vesiculosa was once found in Lake Dysnai (Ignalina district, North-East Lithuania) in 1955. Later all attempts to find this species were unsuccessful and it was ascribed to the group of extinct species. In 2001 new locality of Aldrovanda vesiculosa was found in Lake Rūžas (Ignalina district). This plant is distributed in shallow bay and forms the belt of about 300 m. The status of Botanical Reserve is proposed for Lake Rūžas.
